When Emma was born she was a baby with dark hair, it can be seen when Rachel and Ross are singing to her "Baby got Back". By the final season, Rachel and Phoebe take Emma to a girl competition and Emma is blond with blue eyes!!! It happens sometimes that babies are born blond and with the time their hair turns darker but not otherwise.
