Whenever an Agent takes over the body of another person in the Matrix, they automatically respawn with all of the equipment they would get the day they were first created (i.e. suit, sunglasses, Desert Eagle, etc.) This is shown when Neo breaks Smith's glasses in the subway fight and Smith tosses them aside, then they are fixed and back on his face when he takes over another body and exits the subway. So, when they respawn, their suits should be buttoned up, and most of the time they are. However, in two occasions (the first when Agent Jones exits the helicopter in the Dodge This scene, and the second when Agent Smith takes over the homeless man's body in the subway), their suits are unbuttoned even though they just respawned. Shouldn't they be buttoned up?
