During the movies we see the character Elizabeth as a child several times, the child playing Elizabeth has light blue eyes, while the actress playing the adult Elizabeth has deep brown eyes.

So throughtout the movie we see Elizabeth as a kid with blue eyes and as an adult with brown eyes, I know a lot of things change as you grow older but as far as I know eye colour is not one of them!
