In the final battle between Neo and Smith look closely at the beginning of the fight. When Neo and Smith run towards each other you see a shot of Neo's legs running in slow-motion splashing in the water. If you look in the background you will see that Smith has completely disappeared. You then see a shot of Smith's legs running in slow-motion and Neo has disappeared.
