In the end of the movie when Scully is talking to the board about her findings, you can see that she has freckles. But in the rest of the movie she doesn't have any freckles showing. It's obvious that they forgot to put make-up on her in that scene.
The reason Scully looks like she has freckles in the end of the movie is cuz she was exposed to harsh winds and the cold in antactica so she has wind burns on her face.

I agree with the frostbite side of the house; there's no way they could have "forgotten" to put on Scully's makeup, especially since they showed such a closeup of her face while she was speaking.

Here is the real deal: The main objective for not putting on as much foundation as usual, and adding a bit of blush... they WERE, as some of you have already expressed, trying to make it seem that she had frostbite. You have to be a real stickler to get the drift of the movie.

I noticed this too, especially when Scully is talking to Mulder outside at the end. There are some close-ups of Scully's face and it is really noticeable. I don't really buy the windburn thing.
